I heard from Robokill the Zenki and Kouki ECUs are different.

As far as I known the ECU sends difrent signals in a kouki than in a zenki.
The engine can start but when it goes to the ecu to keep the moter running it dies. Simply because some sensors are difrent.

Cars:
"99 Lexus IS200
"86 AE86 Kouki Panda Levin GT-Apex (restore project)
"84 AE86 Zenki Blue Levin (project racer)
Motorcycles:
"02 Yamaha R1
"02 Honda Hornet S
"08 BMW R1200GS

Does the main MCU chip say 151801-0481 on all three ECUs?

If so I would guess all three are the same and will be interchangeable.

The fact that the 89661-12060 number is on the lid of all three backs this up. (unless the lid has been swapped)

If you change the MCU crystal frequency you will also affect the fuelling and ignition timing slightly.

What country are these AE86 ECUs from?
